In my environment, we gave all configs a pre-build step that checks a variable (actually a server node attribute) that we can set before doing any maintenance work. This allows any running jobs to finish but no new jobs to start. Once the system is quiet, we can do the operations, and then clear the variable to allow scheduled jobs to resume.
